Thanks everyone! I don't know what happened in my head, but I normally get the concept of the eyes, but this time it just didn't seem right.
How does it look now?

I changed the location of the white fleck on the right eye to match the left. The focus may still slightly be off a bit, I think the left eye needs to be rotated a smidge.

When I make an eye out of a half dome like yours, I usually have an eyelid. I start with a plain white dome and pin it to the head, I plot out where my eyelids and pupils will be by pinning eye lid material to the head and mark where the pupils might be with a sticky velcro dot. I make my eye focus adjustments BEFORE the puppil is painted in because they never end up being dead center of the dome. If I were in your shoes, I'd start with a fresh pairs of domes and plot out pupil placement first then paint. You could conceivably cut out the painted pupils you made and use poster tack or tape to move the pupils around and find your final placement in relation to a pair of eyelids.
I've made a lot of puppets with eye placement that went awry and once the glue is down those babies are on for good. You are smart in waiting to glue until you are happy with what you see. Keep us posted!

Thanks Puppetlady. I do agree making the pupils last might be easiest, but for some reason I prefer doing it first. Actually in this case I made a bunch of different types of eyes to see which I liked best, and choose one that I was happy with. I mismatched when I painted, sadly enough.
Anyway, I've spent a week on trying to get it right, and just couldn't handle it anymore, so I've fixed them as best as I can and have glued them. I think if I continue worrying about it I'll just confuse myself even more
