Okay so I am having a heck of a time finding what I am looking for. I am trying to compile a list of studios that make puppets for large clients (like for example Disney.) Obviously there is the Henson studio, but there has to be more. I am not even sure what to google. I just keep coming up with smaller shops or individuals (which is great) but I am trying to do some research on the larger shop and big clients. Any help would be great.

Swazzle comes to mind. Also, Puppet Heap. I'd start with looking at puppet shows and movies on Wikipedia, and finding out who made what. Stuff made for corporate clients will be harder to find.

I'm not sure there would be an easier way of doing this other than the hard slog of going through each company and looking at their client list.

Well the biggest one out there that no one really knows about would be Vee Corp. http://www.vee.com/  I know that at least for the tour shows that Disney sends out they do all the body costumes for them. Not sure if they build for the parks or not.
